Mod Organizer Overwrite Guide

Mod Organizer 2 Overwrite Folder
Hey there,
I am new to Mod Organizer 2 and it's functions, but I am following the S.T.E.P. v2 guide. I am getting stuck at the point in which the guide says the .esm's have to be cleaned which is something I am familiar with, but then the next step is asking to create a mod from within the overwrite folder. I assume they mean the .esm I just cleaned should be in the overwrite folder, but mine is empty.
Things I've already checked:
Paths are correct.
The .esm is not being written into the default location of MO 2 (I already changed the default path for MO 2).
Things I've noticed:
Even though I set a new default location for MO 2, the original location (appdatalocalMod Organizer 2) still has a Skyrim SE folder with the Mods, Downloads, Overwrite folders (they are all empty), and a nxmhandler cfg file.
Mods I download do get saved in their respective folders.
Is there something I am misinterpreting from the S.T.E.P guide, maybe? Should I NOT do the steps advised?
These are the steps I am referring to:
MO should now be the main window after closing SSEEdit above.
Right-click on the Overwrite folder and select [Create mod..].
Name it Update.esm - Cleaned.
Click and drag the new mod listing to the top of the list.
Activate the mod by checking the box next to the listing.
